Why are civilian ships of commerce not armed against...?

Because these ships r heavely insured and the owners and pirates and buyers get kick backs.. They (the parties who recieve) the merchandise could be shipping the stolen merchandise to parties who practice terrorism...Maybe some want ther merchandise stolen?..
